You configure most of your settings in the server document in the name and address book also known as the Domino Directory (names.nsf) Of course before you do this you will need to know if this server will join an existing domain (for which you will need a certifier ID to create a server ID) or if this is the frist server in the organization (you will need to create a top level certifier ID) .
As for the server itself, you also have the notes.ini file in which you can set several tasks to run and other settings such as the location of key files, java libraries, scheduling and logging options to name a few. You can go to notes.net to find many resources, they also have a really good forum where you can ask specific questions regarding administrative settings and such.
